So unfortunately this is a case of a great idea executed badly. But as soon as I removed networx, I was able to download entire files again. So I was down to the last thing I haven't tried yet - uninstalling networx, before I would restore my system from a backup. But after trying all the solutions for fixing IE9 I could find online, the download problem was still there. At first I thought it was a problem with IE9. Also when I watch videos on youtube, the video would randomly stall in the middle.

This is especially bad when the download is fast. The download would stall after a few seconds. But once I set this up, I start having problems download files on IE9.
